How to prevent search parameter URL's being indexed in Google?

Anyone knows how to prevent this and how to remove those from the index?

URL's like: /index.php?route=product/search&tag

We can't block them in robots.txt as that only allows sub directories and we can't use the URL removal tool in bulk either.

Any other way to clean up an eCommerce site from thin pages / dup content?

    You are correct as you can't block these pages though I would suggest you to use "canonical tag" so that you can avoid duplicate content issue with the website. For more details about canonical usage and advantage read this article Official Google Webmaster Central Blog: Specify your canonical

    In Google webmaster tools there is a section where you can tell them what parameters on your URL are just to order the information to avoid being indexed.
