I Disvowed a TON of bad backlinks(which came from NEGATIVE SEO against me).

My question is, will those domains, links still appear in Google Webmasters under "Links to your site' ?

Don't know but it doesn't matter whether they still appear in GWT or not. As long as you have disavowed them, they will no longer be treated as backlinks to your site. So just focus on building high quality backlinks and avoid spammy links in the future.

On this topic, I was thinking of maybe disavowing some back links built a few years ago. I have not been penalized but didn't know if they have negative effect on my website which they might because of my ranking dropping around the phantom update a while back.

Someone told me not to disavow if you are not penalized as it may raise a red flag from Google to look deeper.. Is this correct?

Yes the links will still appear. The two are not connected.

But word of wisdom, you should remove the links and not submit to disavow hopping it does anything. Disavow doesn't work.

Disturbing if true cause some links webmasters wont even reply and others will ask for money to remove them. Also if someone negative seos you removing them also might not be realistic for everyone. For these reasons morally it would seem to disavow should work but who knows how google is handling it now. The way penguin is now is not normal.

Think about the abuse for a minute with the disavow if it really did work as intended. You could really "optimize" your profile by disavowing links that are worthless or lower quality than you want pointed to your domain. This leads to the ability to spam the web, and keep only whats good. Because after all it was "negative seo" not mass spam linkbuilding. Know what I mean?

If you were looking to spam links to your website then why would you want to disavow links?

It's one way or the other moving forward for lasting rankings on Google.

If you have legitimate business relationships and authorities linking to you why would you want to spam links anyway?

The point of disavow seems to be so a website can clean up and not be asssociated with spammy links.
