Advice about Thesis

I have noticed that many people are recommending thesis for it's flexibility and SEO advantages.
So I wanted to know, if you use thesis can you still use other themes (like the free ones) and enjoy a clean SEO friendly code? I am quite confused about it, does thesis somehow rewrite the code so that it would be SEO friendly?
If anyone can recommend a tutorial or guide for a complete thesis newbie I would appreciate it.
