Should I upload Prosper 202 to my root folder or into a subdomain folder?

I have posted this article in another section and someone suggested I should post it here.
The question is.
I have 15 sites all in one account and I want to use Prosper 202 for two specific domains. For all the rest of the domains is irrelevant. My question is, should I upload the program into the root of the primary folder? or should I upload the program within the root of each subdomain?
Am I clear enough?
