Canonicalization and Google Discrepency

Hello,

We are heavily involved with a website and it's SEO and realised pretty quickly that they have many of the pages on this website not being indexed by Google (about half).

With it being a large site, we thought this could be characteristic of things like crawl budgets and sitemap limitations etc.

What we are seeing is a funny error:
"Duplicate, submitted URL not selected as canonical".

But, the thing is, these pages aren't duplicate, neither is the content on these pages the same,

To add to the confusion we have about 50% of key category pages being indexed, and around 50% coming up with this error.

Due to how we have had to setup the CMS; Magento, we have had to include canonical tags all throughout the site, as almost all products, fall into several category pages.

Has anyone ever seen this issue before? No matter what we are trying, we can't seem to get these pages to index and resolve the error.
