Securing From Hackers?

How can I lock my server down better? This is the second time that somebody's gotten access to all of my directories at my host and changed the index.php file. After the last time, I changed my password to something more difficult, and I doubt that they cracked it. I mean, they could, but I don't think that's how they're getting in. I am on shared hosting at 1&1 and need to see if there is a way to secure the individual folders even better. It's not hard to fix them after the fact, but I actually have a site that is earning me some steady money and I don't want to have it down at all. So, what can I do?

All of my WP sites are at 2.6.2. They even got my Joomla 1.5 sites. Funny thing is, they didn't mess with my static html site.

Any ideas?
