Do I still have an obligation to pay affiliates even if buyer decided to request a refund

Definitely not. If the customer requests a refund the sale effectively never happened.

I am in tough situation. I have already paid an affilaite via paypal mass payment before customer requested a refund.
Is it ethical to email an affiliate and request money back?

It's a tough call. I certainly wouldn't be offended if you emailed me like that but I know some would. They may also decide to ignore you.

Your best bet would probably be to with hold future earnings rather than attempting to reclaim these.

If you do affiliate payments on your own, it's your call.
In my opinion you can leave the money to the affiliate if he is doing you good money anyway. If you think it happens more often, then I think it's time to take it back.

PS. If you do it in Clickbank, I believe they handle that by holding a certain amount for refunds.

Or you can sell through a network like DigiResults where you have the ability to get the money back if the customer refunds. Best of both world
