It just looks a lot more professional and friendly.
More and more people especially in the IM niche are aware of it too.

Yes, that is correct. It looks more professional and people are more likely to click on links which are short and straight to the point.

They also can't be tampered with. If you have a link that looks like this: "www.productdomain.com/affiliateID", someone might just remember the regular domain and visit the site later on. Also, it's not likely but if someone wanted to they could just remove your affiliate ID purposely before they click the link so that you won't get a commission. Cloaking the link prevents both possibilities.

May also keep the panda happy.

I think if you have a lot affiliate links on one page and you set them to nofollow, google may be less likely to see your site as too geared on just selling.

This is just speculation on my part though, rather then definite fact.

Because your link will look MUCH cleaner and won't get your affiliate commissions stolen.

    Clean Link: http://MatthewNeer.com/snowboarding

See how sexy that second one looks? Man I love that stuff!

BTW, that is a real affiliate from Clickbank, but is not meant to be intrusive. Simply used for demonstration purposes. Dunno if you guys wanna buy a snowboard product anyways... lol

Looks professional AND less riskier in terms of SEO. Google isn't too fond of affiliate links.

For two reasons now a days. 1. so Big-G doesn't penalize you with occurring Panda updates, and 2. conversion ratio's are worse due to people being clued in on what affiliate links are.

I personally liked cloaked links because it's 'way more difficult to steal affiliate commissions that way. Not impossible, mind you, but 'waaaay more difficult....

Exactly, I always cloak my links. No two ways about it.
