Yes. Submitting your site to Google Webmaster Tools will give you information regarding google crawling your site, broken links you might have etc.

Google analytics is very important in knowing where your traffic is coming from, bounce rate, how long visitors are staying on your site.

I use Analytics on all of my sites, but tend to stay away from Webmaster Tools.

I recently sold a site that had been making a good income for about 8 months and had stayed in the top 3 in Google for the entire time. Mainly because people were linking to it because they thought it was the official site of a product, even though it was not.

Anyway, I sold that site about a month ago. The person that bought it submitted it to Webmaster Tools. A week after he did that, he received a message of bad backlinks and the site received a penalty. Of course he blamed me for that, even though I had never made a single backlink to the site.

It was fine for 8 months and "suddenly" after he submits to Webmaster Tools, he receives a penalty? Seems a little fishy to me.

In conclusion, that is why I stay away from Webmaster Tools :p

Hmm... I've never had that problem.

I recommend checking the exact message you get when your site is rejected, and Google that to see what others did to overcome it.

In addition, I'd try a different Analytics plugin. There are several, and one might play better with your other plugins, etc.

Well, that's a hotly-contested topic... but you probably knew that.

Some seasoned warriors will show statistics indicating that Google's tools actually lower your ranking in SERPs. Others will show the opposite.

Some seasoned warriors will question why you'd share that much information with Google, when it might be better -- paraphrasing Abraham Lincoln -- to remain silent about your stats rather than give Google Analytics access to your site and remove all doubt.

Others will point out that Google doesn't need your permission to analyze most of your site's stats. Average "bounce rate" may be difficult for them to determine without access behind-the-scenes, but almost everything else can be figured out externally.

You'll need to weigh other warriors' opinions against the wealth of information Google's tools can give you, to understand what Google sees when its 'bots visit your site and rank it.

Or, you might use other tools -- paid and free -- to determine most of that information on your own.

In my opinion, there are no easy answers and nothing we can say with absolute certainty about the risks v. merits of using Google Analytics on our sites.

I use Google's complete array of tools (including Analytics) on some (but not all) of my sites. I can't say that I've seen much difference in terms of how that's affected my ranking, but I don't put a lot of time and effort into that kind of stat analysis. My biggest websites have been online since the mid- to late 1990s, and they seem to weather algorithm shifts just fine.

Google's webmaster tools have helped me spot a few problems that I didn't realize were going on. However, Google's information isn't a high priority for me.

My advice is to give your readers the best possible experience when they visit your website, and make that your highest priority. Then, focus on getting your good works well known by discreetly promoting your website to your target audience.

If you do a really good job at that, everything else is less important.

I don't think you're irreparably damaged by using Google's services to analyze your website. I don't think their services are vital to your success, either.

If you have lots of spontaneous rave reviews and backlinks from enthusiastic fans of your website, those links will bring you the truly important traffic. And, with that, you can shrug off anything Google does or doesn't do, as it continually adjusts its algorithms and throws other webmasters into deep anxiety.

Why don't you just copy and paste the code into the header?
