Mike, once again, is absolutely right. It DOES matter if your existing domain has any power and authority. Putting it in a folder (subdirectory) will help it rank better if the main domain already...

Don't do this - a sub domain is different than getting a new domain. You will be really reducing the strength of your internal link flow by linking out to your store on a new domain. Link "juice"...
