Guess it really depends on how "damaged" you feel the sites are and if you still feel those niches are profitable. If they haven't been outright banned by Google and the niche is still a worthwhile...

I did the same thing when I started.
I slowly fixed the problems and after a fair amount of time the did start the big climb.
I had some that went from 500 something to page 2 in about 3 months.
