Use a url shorten service...?

Use url shortners all the time so no worries there.

When getting the link code at clickbank, there are 2 seperate sets to code, how do I combine them into one for shortening?

The two sets of code do two different things.

The first is the actual link. Use this one on a URL shorten service.

The second is the "Anchor Text" link which you would use on your site pages or in the resource box of an article for example.
