A directory on a linux box corresponds to a "folder" on a windows machine. Depending upon what system you're talking about you may need to change the name of the directory/folder in some sort of configuration file.

"Re-naming the directory" probably means to use your FTP client, navigate to the directory you wish to rename and right-click on it - your FTP client (i.e Filezilla, Win SCP, WS FTP) should have a rename option. As John has pointed out a directory is simply another term for a folder.

Keep in mind that you need to login using an account that has sufficient privileges to perform this operation.

Did you just install a cms like Joomla, Zencart or something? Most of the time the directory is the installation direcory, like zc_install (for zencart), installaion (joomla), install (prestashop) et cetera et cetera...
