Wordpress upgrade/interface problems with add-on domains

I have 6 websites all using wordpress. One site is the 'main account' and the other 5 sites are add-on domains...totally different sites. The problem is that these add-on sites are a pain in the ass to get wordpress to work on, and I can't upgrade anything automatically. It requires me to do everything manually via FTP. Does anyone know what could be causing this kind of problem?

File structure is something like:
main website: public_html/wordpress/
addon domain: public_html/addonsite/

I just created these sites a few weeks ago, but I can see upgrades will be a nightmare if I don't get this fixed now before I scale up to 100+ sites. I just tried to upgrade my theme and after connecting to my FTP through the WP interface, it got hung up when trying to remove the old files. I basically can't upgrade my theme unless I manually FTP the new files...and now I have to figure out where it stores my settings so that I don't have to re-customize everything on the theme.
