Wordpress problem, please help, category pages "not found"

I've asked this on Wordpress.org forums and got no reply at all, so I am asking here, hoping someone can help.

Google Webmaster tools is telling me that I have 46 "not found" URL's on a WordPress site, all of which are of the format domain/category/category-name/post-name.

I am running Wordpress 3.1.1 (newer versions don't function fully with my hosting service), I created the site 5 months ago, a bunch of these problems started a month ago, then another bunch a couple of weeks after that, and another bunch recently. The site has about 170 Posts and 40 Pages currently

I am using the Robots Meta plugin to tell Google NOT to index or follow any category (or tag) URL's anyway, so why is Google looking at them at all?

Would removing the categories and tags from the bottom of the posts, fix this "not found" problem, and is there any reason not to remove those? I have set up navigation manually, as it makes sense to do it in a way that's not categories nor tags, so the categories and tags are not necessary for the site at all, as far as I know.

Any help on this would be most appreciated, thanks

    are the urls valid?
    it may be that at some time there were problems with those pages but now they are ok. (maybe wordpress had problems at one point).
    It can sometimes take a while for those errors to clear from webmaster tools after they have been fixed. (in my case it took a couple of weeks).

    The URL's are not valid, no. I have no idea why WordPress is adding category and category-name in the middle of a URL in the middle of a post, when on category pages.

    I've cured it by removing Categories from the end of posts, so they are no longer linked to.
