DirectoryPress - Advertising - WP Ads Manager & shortcodes

I have a DirectoryPress site with WP Ads Manager installed. The theme has an advertising control panel within the theme options. It can display ads for the footer, header, sidebars as well as per specific category. The only problem is, it doesn't work with shortcodes. It accepts either plain html or javascript.

Is there any alternative to shortcodes in Wp Ads Manager? OR how can I go about making shortcodes work?

I've gotten limited response from PremiumPress and none from WP Ads Manager...

    I had a client run in to this a good while back - in the end he switched to the adrotate plugin instead, and used the php ad placements instead of the shortcodes. Not sure if this will help your situation though.
    Another option might be to just call the shortcodes via php - Function Reference/do shortcode « WordPress Codex
