I've read some steps we can do when we got slapped by penguin 3.0 somewhere, from dissavow to many other stuffs, shall wait for experts share here soon I think..

Find out when the drop in traffic happened and then ascertain if any algorithm update rolled out on the same day. If it's a penguin penalty, then you need to remove the bad links pointing to your site, disavow the ones you can't get rid of, and submit a reconsideration request.

  When you can't remove the link yourself you'll have to e-mail the webmaster and request that they remove the link for you. Once that's done, you'll want to add any remaining negative backlinks to your disavow file. If possible you should also take things a step further. Where are these harmful backlinks pointing? If they're going to a subpage you can remove and 410 that particular page. With that it practically nullifies any backlinks pointing to it. However, if everything is pointing to your homepage then that of course makes things a lot more complicated.

Well, I am sure that you would be aware of the fact that penguin is targeted for bad backlinks means inorder to recover from that you need to clean up your backlink profile !

Google Penguin is basically a spam filter to Google's search algorithm.
Best advice I could give is disassociate your site with ANYTHING that looks like spam links pointing towards your site and start building your links organically and hope for the best.Hopefully you'll fall off Google's spam radar.

Here are some tips to recover from the penguin hit in a short time.
Increase Anchor text distribution
Look for only quality links
Stop building unusual links
I prefer to maintain a density of 1.5% max and target long tail Keywords, which is easier to rank
Avoid keyword stuffing
Create content for users not only for Search engine

Here are the few things which will help you in this recovery process:
1. Do complete backlink audit for your website and list them in excel file.
2. find out the anchor text ratio and bad links (from spammy site)
3. delete them (if you have login) or mail the website owner and ask them to remove.
4. wait for the owner's reply and move on to next link.
5. After few weeks If you still didn't get any reply from website owner, then disavow them.
6. Monitor your website performance.

If I were you I will not do this, removing 10-100 back links maybe possible but what if you have more than 50K back links how you will do that?

Also how sure you are that the link you're going to remove is causing the problem?

Actually that was the best advise given so far. If you built 50k spam links you have to options, attempt to remove or give up on the site. If I had a site that had 100k links and 50k of them were spam I'd probably see what I could do to fix it. Plus, 50k spam links doesn't mean 50k domains. It could be a few hundred which means getting them cleaned up is much easier.

If you are penalized are you really worried about removing one or two good links in the process? Stay penalized and don't rank forever or potentially remove a few good links in the process and recover? I'll take the recovery.

I listened to advise for way to long telling me to disavow. Disavows didn't do crap. I attribute my recovery solely to removing links. It's the first thing I do with all new clients these days.
