I have a website that I have submitted to GWT for all the three versions. http://, http://www, and https://www. Now I am confused which version of the URL should I set as a preferred domain? Presently, My web website has the redirection in https://www version and the preferred domain is set to http://www . Any help would be appreciated.

If you have an SSL certificate, the https version should appear in the index while the other versions redirect to it.

Yes, My other versions redirects to the https version. But my confusion is about the Google Webmaster Tools. I am not sure which version should I set. Another thing is, previously I was linking my site using the http://www version and now using the https://www version. Is it Ok or I am creating confusion to Google too.

You have to set your preferred domain into your website redirection link: https://www

There is no provision in Google Webmaster Tools that you can set your domain as https://www

In your case set your preferred domain to www as you can only choose between www and non-www versions.
