Could this link hurt my ranking

Hello,

Almost 2 years ago I traded a link with a quality website same niche as me. As far as I know we didn't rank better. But 1 year and a half later I got penalized real bad (september 2013). My traded link partner wasn't penalized. I read at the time that the update was about thin content. I updated my pages with more content. It's been awhile and everything is cached in Google. No improvement. My trading link partner has put the link to my website in his footer. Therefore I have at least 3000 links from him pointing at my site. Could this be an issue? I doubt it, but asking just in case.

    Is that it? Have you analyze your whole site already aside from the things you've mentioned? Have you done off page optimization? If yes, what are those.

    @C0DeZeR0 it stayed the same for 1 year and a half until the update. I got the 3000 links 2 years ago

    @st0nec0ld No I haven't and probably wont the site will change name and will be revamped from A to Z with many new feature. I was just wondering about the 3000 links, if that could be it
