Google webmaster tools: backlinks as in the index?

GWT shows me backlinks to my site that are 2 weeks old, some are even deleted.

Is that an actual portrayal of what backlinks are saved for my site in the google index as of right now?

And why the f*** is there a nofollow link listed as a backlink to my site?

Unfortunately Google isn't going to give out all the info. Using GWT, along with majestic / ahrefs you can at least paint a better picture of what is available. Chances are, if majestic / ahrefs pick it up, Google has picked it up, or will shortly.

Just because a link is marked 'nofollow' doesn't mean Google doesn't know it's there. It's also always been said that nofollow links will play a part in a 'natural' backlink profile.

Also, even though Google is showing the link, it could have no 'seo value' against it.

If you have made changes to GWT some times back then it will start reflecting after sometime. Webmaster tools usually update its information after two weeks or later.
