Weird Page Drop In Google Index

Hello. Thanks ahead of time for your feedback.

I have a site with a Wordpress install and x-cart installed in for example the /store directory. Obviously each have and .htacess file, which I think could be the issue.

Jan 10th the store dropped from 75-80 indexed pages down to 12. As I look at the pages in the Wordpress Analytics it is showing me that they are indexing (some, 10-12) in the main directory (WP site). The URL's look odd, for example from Analytics, http://www.domain.com/boutiqueALL-Colors/

When I view the pages in the stores site Analytics, Behavior>>Overview, and I click the link (small arrow) for Google to open, it opens this, https://domian.com/boutique//boutique/ALL-Colors/

I am thinking it is something wrong in the stores .htacess and Google doesn't know how to index it, so it is trying to index them for the main Wordpress site. Not sure.

** I will add one thing I tried adding a 301 redirect to the store site in the .htacess file and it is not working maybe and indication the .htacess file in the wordpress main site may be over riding the one in the store site. ie.

Redirect 301 /Glitter-Effect-Spray-Holographic-Silver.html domian.com*-*Domain Resources and Information.

    I've seen a webshop that had .htaccess in the root directory, and that prevented the site to be properly indexed. It's pretty hard to say what's going on because you didn't provide the contents or a link to the site.

    Links in signature will not help your SEO. Not on this site, and not on any other forum.
