Why are Google Scholar results now appearing ahead of organic results?

I've scoured the web to try and find an answer to this but to no avail.
We have a site that has entertained number one positions on many different keywords for several years now. The site has a huge amount of links to it (1000s) and the organisation is well respected with good connections and a leader in it's field.
However within the last few months our number one spots have been taken over by Google scholar results. My question is. Is Google now giving more weight to scholar results than organic search even if the results are not as relevant? If so has anyone found a way to optimise their site to work around this or is it just something we now have to except.
I would love to hear from anyone who has had a similar experience.
