Site explorer gives different results for backlinks depending how you type in the URL.

For example: If you type www[dot]domain[dot]com you will get a different result than if you type in domain[dot]com.

Is there an explanation for this?

Do the backlinks for the URL domain[dot]com count for anything?

This is because rationally www[dot]domain[dot]com is just a subdomain of domain[dot]com. But the www. subdomain is so common that it's treated as the normal domain. I'm not totally sure if the backlinks from the domain without the "www." count for the one with. But you could setup a re-direct from the domain[dot]com to the www[dot]domain[dot].com

    That is very true, Daniel.

www.domainname...com and domainname....com are two completly different pages in the eyes of the search engine. Hence all your backlinks to www.domain is useless if you are also promoting http//domain. You need to chose one of them and stick to it. If google has already indexed your site I would stick to what they have indexed.

What you need to do now is redirect the www version you are not using (301 redirect) to the version you are using. This will also give the power of the backlinks you have posted to the wrong site, value to the site you have chosen.

      Thanks for the feedback.

Any idea why google indexed my homepage without the www but all the inner pages were indexed with the www.

This explains why my home page has a PR0 whereas all my inner pages have a PR2.

      Very interesting.

      Thanks once again.

I don't know why google indexed you main site a different way, but take a look on the google webmaster tools. Under the point website-configuration you have the possibility to decide wether the domain with www or without www should be preferred.

I think the search engines still consider the non www domains as different identities. Therefore they don't pass the link juice to the actual domain.
