Does it make any difference regarding SEO?
I'm thinking, will google think of blog.mysite.com as a separate site from www.mysite.com, and thus the link juice sent to blog.mysite.com will not have an impact on www.mysite.com?

    In terms of Google Page Rank, the two are likely different sites. At various times, several of my sites have shown different PR values for domain.com versus www dot domain.com. Today when I checked two of my sites, there was no difference. It could be something has changed.

    If your concern is with search results position for keyword search, then go with mysite.com/blog, assuming you are going to replace 'blog' with your target keyword. That will produce a better results position than blog.mysite.com.

    I would highly recommend /blog

    - counts indexed pages towards same domain
    - counts inbound links towards same domain
