Having two web site on same web server

Ok I've two web site one is online article directory a another one is an property dealers site and both of them are on same server and have link to each other but in google webmaster it shows other site as linking to my site but not these two sites?

  • Maybe they aren't indexed yet.

    • Don't think there's any harm in linking two websites. It's more of the hundred or so linked together that really starts to get problems.
