Yoast plugin advice for wordpress

Hi
ive got the Yoast plugin on my wordpress site, and as this is my first wordpress site im not 100% sure im doing everything right as far as duplicate contect might be concerned.
In the Yoast settings under indexation it gives you the option to disallow search engines form indexing ie categories. tags etc.
Whst should i be indexing and what not to- i dont want to have the duplicate content as in issue. I would imagine my categories would be my main way to navigate my blog so should they be no index??
