Automated content problem

Hi guys,
In my new niche I have ran into some trouble.
My content is auto updated and always refreshed. the trouble is that because of this automatisation all the affiliate links become do follow links..
Is there a way to make them no follow links automatically by edditing the proxy.class file?
Or should I change my robots txt to "index, nofollow"
Any SEO or programmer who has some usefull tips? it would be much appreciated.

Internal links: 117 (0 nofollow) <--- this is bad right?
External links: 0 (0 nofollow)
