Yahoo Site Explorer is my favorite tool to check backlinks but is going to be closed down by the end of this year. I have noticed my backlinks not updated on Yahoo Site Explorer since the end of October. What is your best way to check backlinks to your website?

Yahoo Site Explorer is a good tool, however, its important to note that it will only show you backlink that the Yahoo/Bing spider has indexed. Thus you may have many, many more links in your profile but Yahoo won't report them--because it hasn't found and/or indexed them yet.

ahref.com is a good one but honestly every source will have different data. Do not rely on any resource. Monitor your rankings.

Google analytics is the best tool that provide the accurate report of the backlinks and also will provide the other details of your site.
And the other you can check the backlinks manually. As write Link:yoursitename and this will generate the result of the site from which you have get the backlinks to your site.

I kind of like linkdiagnosis. I believe you need to install their free firefox addon to use it though. It used to query yahoo site explorer for results, but recently they switched to querying seomoz so it is a little limited. It will tell you the backlinks pagerank along with how many links are on the page, moz authority, whether it is dofollow or nofollow and how strong the backlink is and a few more details. I use an assortment of backlink checkers on top of linkdiagnosis.

I'm using backlinkwatch, too. But to be frank, comparing with yahoo site explorer, it's horrible.

Besides Yahoo Site Explorer , I also use Open Site Explorer free version. It is created by Seomoz. We all know that Yahoo shows inlinks both follow and nofollow, but Open Site Explorer can filter the nofollow ones.

By the way, are you sure that Yahoo Site Explorer is going to be closed down by the end of this year?

As and when YSE is going to disappear, spyglass, backlinkwatch etc are going to have trouble.

I would say to monitor your SERP rather than number of backlinks.

Yahoo site explorer is closing down and the indications are no longer good. Remain payable tools. I tested recently, for example:
    ahrefs.com
    opensiteexplorer.org
    majesticseo.com
    and returned to free backlinkwatch.com

Be careful. Sometimes the results are not updated often. In opensiteexplorer for example you can read:
Linkscape crawls the web constantly, but we update the index only once every 30-40 days. Thus, pages and links created since the last index update won't be available until we've seen them. A typical timeline for getting a page/site included in Linkscape is 45-60 days, sometimes less for very important or well-linked-to pages.
