Old StomperNet Link Scheme - Kill or Keep??

Back in the day... 2006-7 or so, StomperNet had a linking scheme from members...
In essence it was a script that ran on the servers in the network and would create unique links from other members sites in the network (avoiding reciprocal linking).
Well, it's 2012. Google's latest update killed our rankings across all of our sites.
Now I'm wondering if these links and this script has become a liability?
If I kill the homepage link to the the link network the script will get rid of any links back to our site in the network.
Frankly I'm not even sure if the script is still working and/or if google has uncovered the scheme and is penalizing sites? Anyone have insights here?
Would killing the links improve our ranks?
