Only inner pages ranking

I've got an issue where my main domain page is not ranking but my inner pages are.
Eg. if i search for mydomain (without the extension), i get lost of my inner pages on the first page, but not my main domain. My main domain is not deindexed because it comes up as the first result when i search for mydomain.com
Did a penguin or panda update happen over last few days?
Is it due to over optimisation of the main page which i've read around the place?
Any ideas how i can fix this?
