Backlinks and Google Webmsaster

Question about backlinking. If I have some backlinks that are indexed but not showing up in google webmaster what doest that mean? Does it mean the backlink is not counted and what about the backlinks that are not indexed at all?

They are manual backlinks from web 2.0 and article directories

If google has crawled the web page your link is on (after it was put on), then your backlink counts but not all backlinks show up in backlink checkers

Webmaster tools doesn't show all the links counting towards your site. Check if they are indexed in the search results. If they are then you are getting juice from them.

Like DP said they only show you a sample but the sample should go up over time as your backlinks go up.
