Why Google Rannking Sub-Pages?

Before recent Panda update many of my sites targeted keywords (to home pages) were well positioned in top 3 to 5 numbers in google

After the update rankings gone to 2nd and 3rd pages even few to 5th page.

But the main point is current ranked pages are the sub-pages of my websites. Many of them are article tags/keywords links.

Surprised.

Ranking coming back to top now slowly day by day, even hour by hour.

But the issue is why I am not been ranking for main website page/home page rather than sub-pages.

    Could be many reasons, because your site is not authority nad google finds it more relevant to rank you for long tail phrases perhaps.
    Anyway your site should not be targeting keywords but a larger area, a topic..
    New google updates are coming such as the hummingbird and webmasters who only target keyword will suffer.
    Understand the consumers better and check your site in webmasters, for what queries it is appearing for in search.

      Why would you not want subpages ranking? Why create them
      if you don't want them?

        The thing is I do want them, I create them, I also ranked them, they are well ranked as well.
        But the home page isn't ranked anymore.

        Rest website is okay, perfect.
        Where is the home page gone in google ?

    It's not easy to say, but it's possible that its because of a penalty.

    Maybe your home page is overoptimized and has benen penalized...

    Wouldn't it be a good thing to get ranked for an interior page? Of course, you want your home page to rank for your main keyword(s) but I'm guessing it isn't. Anyway, you could always change the content of the ranking page to a squeeze page so that it could convert people coming in from Google Search.

    Although there isn't any perfect answer,
    But may be because you have more internal links to your pages.
