Worse rankings on secondary domains?

My web hosting allows to host unlimited domains.

My main domain ranks well. But all my secondary domains do not.

The secondary domains are still legit "www site com" domains, but the folder is a subfolder of the main one in the files view.

Will this have anything to do with the rankings?

    That sounds like the regular way Cpanel treats addon domains.

    But you should only see that from your control panel - the regular domain should just show up in the "www site com" format when you browse to it. So long as that's happening, it's nothing to do with it not being the main domain.

    It's more likely one or more of the hundreds of factors that affect where you come in the ranks such as the keywords you're targeting, the backlinks you've got, the content (on and off site), etc.
