Just curious: How Do You Calculate Your Keyword Density

Say we have 500 words, and your optimized phrase is 3 words, and you mention it 3 times in the content. What you do?
18/500 words = 3,6% density (6x3 = 18 words from the total amount of words)
6/500 words = 1,2% density (this is how Yoast calculates is btw)
No offense but when I stick to Yoast keyword densities then it looks keyword stuffed as hell.
This is their warning message lol:
The keyword density is 0.98%, which is a bit low, the keyword was found 5 times.
Completely ignoring that it's also mentioned in the title and perhaps in the sidebar or other places on your site.
So this is not really a question, more a rant.
