I use Affiliates Enterprise by ITThinx. MagicAffiliates used to be pretty good, but expensive. WPMUDev's Affiliates is also good. Depends on what your needs are.

You can do what you're suggesting for Android, but not for iPhone (other than a webapp). To get approved for the app store, your app has to have some native capabilities.

Actually, that depends on whether you're using DPM, AIM, SIM or Simple Checkout. AIM and DPM require SSL, SIM and Simple Checkout don't.
