Most of my clients were hit by Penguin and they used BMR/ALN. Although correlation does not equal causation, I think it's safe to assume these links ended up having some impact on the Penguin penalty.

It takes a while for backlinks to show up in google, much less the backlink analytic software out there. Focus on building quality backlinks and don't worry about them getting indexed.
