Change the Google Webmaster Tools search data filter (desktop, mobile, image) & see If one delivers more traffic. Example, the #7 ranked desktop page might be ranked #1 on Mobile search.

Most likely the second site is ranked higher on certain longtails and you just can't see the keywords because they show up as not provided.

With traffic levels that low most of the longtails are...
