To add a banner at the top on wordpress, log into the dashboard, select appearances on the left and then click editor, then select on the right hand side the file header.php and then paste your code...

The problem will most definately be the permalinks
Have you set the same format on the permalinks as you did previously

Check to see if you have .htaccess file

I think the problem is that you have changed the size of the boxes but not the font size. So the text is going outside the position because it is too large for the size of the box.
