one tip to make this 3 hours 5 minutes ping your profile and bookmarks page at delicious, you can also ping the page you want to index. I usually index any page in 5 minutes using bookmark & ping.

One of the valuable links that their ranking was depending on was probably lost, de-indexed, lost pagerank.

The other possibility is Google fluctuation

I think your best bet will be to redirect any not found page to home page (to make sure you don't lose incoming links to sub pages that will change), and for the re-indexing 4000 is not a big deal...
