Try using backlinkwatch, I have found that it usually updates quicker than webmastertools. As said before though, it can take months for backlinks to show so don't worry about it too much.

Personally, I think you'd be fine. Google are highly unlikely to penalize you for 2 directories. Both directories are related to your site, everyone is over cautious now after the penguin/panda...
