Silo a directory website?

I have a question about a directory type website idea. With my websites i always try to silo them as much as possible because of the boost...and the fact that it satisfies my ocd hah.
Question is would it be possible to silo a directory? At child level after category level, typically there would be a page with dozens of links to other websites which would break the silo. Is there a way around this?
Could i rel=nofollow or would gaving so many get me penalized in serps?
Is yukon still around? I think he was the silo expert.
