You have a file called style_boxes.css. You need to edit that file.

On line 62, you have code that looks like this:

.infoBoxContents li:hover {border:1px solid f66a01;border-top:0px; background:#f66a01;color:#fff;}
Change the f66a01 to the hex colour you want the menu to change to when the mouse hovers on it.

I think the top navigation is based on an image, which is called menu_item.png, held in your images folder. You'll need to change the colour of that image and upload it to change the colour of the top navigation.
