I am not sure, but I have noticed that embedded videos run a bit slower than videos played directly from YouTube.com. I wouldn't be surprised if they served the videos off of different servers, which would cause the difference in performance.

Another thing to look into is what resolution the video on your site is playing at vs YouTube.com.
