Sure no problem. I have a small hosting company, and when I have to log in to a client's cPanel, I go in through WHM so there's no password exchanges, but troubleshooting email that way I have had to...

With the cPanel user account. If you create an account for John, and log in to cPanel as John, then you can access the mailboxes you created. If you're logged in to WHM, and list accounts, cPanel...

Yes, you can access them when logged in via cPanel, as that user..not as root.
