I actually just did a post on Google's Search Query Alerts in Webmaster Tools today. It could be any number of things. You might want to check to make sure searchers demands arent evolving on the subject matter, bad links, or new updates to the algorithm. I've also seen on other places people who reported Google ddi that but still gave them search traffic still for being an authority of that particular industry in spite of the evolving demands. It could be a foreshadow from Google to their webmasters to become more relevant to the evolving needs of the particular search or eventually they will lose relevancy in that particular search, but thats just a theory.

Bad links = bad navigation = bad user experience in the eyes of Google. Think about it, if you had two sites you needed to rank to be the most relevant to your search base on a particular subject, and one site had broken links leading to 404's, and the other didn't providing the better user experience, which one would you progress on the SERP's? Now imagine many sites of authority on the subject and you can see how you could soon become obselete.

Google is not only about finding the most relevant search, but providing the best user experience, which involves site navigation.

mmm.. could it be that some parts of your site use both the www and no-www, while only one is verified in WMT?

Other than that, i can't think of anything. Good luck.

It is probably that a recent change or version update to your site has broken your google webmaster tracking script. Try reinstalling the plugin, or re-copy the tracking code. Double check that the code for your site is the same one that the Google control panel is giving you. Double check that the tracking code still appears even when you are not logged in to your site.

It goes through google analytics. Then your analytics account is linked to the webmaster account and you can track visitors through webmaster.
