I got your PM and with that many keywords you need to set it extremely high... try 20-40 at first. If you have issues with that then go even higher. Thousands of keywords takes time.

1000-5000 keywords is a huge number of keywords to check rankings for. AccurankTracker will do it, but there is no software on the planet that can check that many keywords in a short period of time...
