My site is indexed for keywords when I search

site:mydomain.org

but not when I search

site:www.mydomain.org
or
http://www.mydomain.org

Is that normal practice?

Yes, you don't want both of them indexed. If your using a CMS there's a good chance its redirecting the www. To your domain.com

Indexing is not the issue here. It's the search query.

Using Google's site:domain.com only works with the domain without the www.

There's no problem with your site.
