Indexer is for indexing websites or blogs.
Pinger is used widely to ping the sites that will index your site in searchegines very fast.

Like TeKn1qu3z said, but Indexer is not very good, try using Indexification. I personally have Indexer and it's good for one time payment of $20, but if you want quality then you should pay a bit more.

do we have to ping the main url of the site, or the Article URl's when we write them?

  if you write a new article and want it indexed fast, then ping the article not the main url, the main url is already indexed.
  
  or just use www.google.com/addurl
  or use the "fetch as google" in webmastertools

It`s huge difference. Try any indexer like for example expressindexer or instantlinkindexer, I have used both and they work excellent, 50-60% links get indexed during first day.

Pinging services help you to get robots crawl on your website and it may or may not index your links/website

Indexing services uses there own methods to get your site/link indexed in search engines. Internally it might be using any pinging services / backlinking etc. Most of the indexing services guarantee your links/sites to be indexed and hence more costly than pinging services
