Both, deeplinks are very helpful and should definitely be used, but you also want to make sure that you are linking to appropriate content. in other words if your main page is about donkeys don't send links that are related to elephants to that page, make sure you send those to the internal page that is about elephants.

How many keyword are you using? If your using two or more keywords, link one in your homepage then link the next one to your sub-pages.

Link to title page and subpages both are important. Even link to relevant pages if you are going to link to subpages.

  Surely you have a main keyword - use this when linking to the main page,
  
  What works best on my subpages is using long tail keywords as an anchors linking to pages with the same title. But I think that is common technique.
