Indexing with Joomla/Robot Text File Question

As I had mentioned before, Google had indexed my site before I had even submitted the link anywhere. It was also my first time using Joomla so I have it set up with SEO friendly urls.

Question 1
I asked Google to only index www and not the non www but since it was index before I set up webmaster tools, Google has already indexed both versions of my site. I got the nod from Google saying that I set it up right to go with just the www version. Will this all correct itself with time to remove the non www or do i need to ask them to remove the non ww w.

If I do need to manually request for removal of the individual paged, how do I do that when my pages are non showing a 404 error. Is there a way to force my site to show up in only www and is that worth doing?

Question 2

After I changed all the pages from the default Joomla pages to my pages, everything has been indexed and re-indexed every time we update except our home page which is still showing the Joomla Frontpage in the listings. Any thoughts to why they are not updating just the homepage.

Question 3

I have three versions of my homepage being indexed. The .com, one with index php and one with index php/index php with both the www and non www versions

Can I remove the /index.php and index.php from displaying through Joomla or robot text file or both from the Google directory?

Send me a private message if you would like the URL, I just don't want to post it with my question.

I'm not sure what you mean by 'I got the nod', but a few points:

    1. Don't 404 the non-www pages. If you have any existing links you'll mostly lose that credit.
    2. Setting up the canonical domain in Webmaster Tools will make it certain that Google gets the domains right.
    3. To make sure the other engines get it right, set up a canonical tag on every page (if necessary).
    4. You'll also probably want to configure Joomla to issue 301 redirects from the non-www to the www pages.

The 301 was a perfect fix for the first problem but I am still stumped on the other 2 questions
